Does anyone else think the mod apps were never real, and are just a cover for a much more devious plan by the leaders at PPT?

No, I think they got the devious plan part of it covered in the "We're not taking in new mods for at least 2 years" announcement Jas posted :P

If we have so many protagonists, we're eventually going to need an antagonist. I mean sure, you've got me, the hired muscle, but where's the brains of the conspiracy ?

They're not really the antagonists, they're more the near-omnipotent forces manipulating the whole thing from behind the scenes, they won't be revealed till at least the third book of the series. We're talking about the brains of the fiddly bits, the one who thinks they're in charge.

We've got the Three, now we just need Kass.
